Opus expects files to be set up such that the base directory contains
nothing, except possibly an index.html with links to each paper.
Common code is stored in ./php/bin, includes in
./php/inc, the library of standard images in
./php/img and documentation in ./php/doc.
Opus comes with a standard set of files for building the pages used by
readers, these being stored in ./php/def but each paper has
its own directory also stored under ./php and you can, and
indeed are encouraged, to replace any of the standard files with a file of
the same name stored in the paper's directory so that you can give the
paper your own personal style.
NB: Don't edit these files, instead copy any
file you want to change to your paper's own directory and edit it there.
Opus will automatically choose your copy in preference to the one in
./php/def. You can read more about this here.
